They've never been officially deprecated, but on the other hand there
are a lot of people who hate them. On another hand, there are a lot
of common tasks in the publishing world where they are awfully useful.

XLink will *not* replace external entities in my opinion
Note the existence of the XInclude proposal on w3.org/TR - it is
explicitly designed to do what entities do.
